Make Sure you double check all your coil dwell settings in megatune. I remember I overheated my coil and burnt out my coil drivers when I first started playing with directly driving my ford coilpack.

Is there a big advantage to having MS directly control the ford ignition coil instead of keeping the ford controller?
And is there any reason at all to have MS fire a stock'esque coil/distributor combo other than aesthetics/simplicity/minor cost savings?

You have much better spark control, and a better rev limiting ability if required.
I still run the EDIS module with my MS2 because I have a v2.2 main board and I would have had to build the VR sensor circuit as well as adding the VB921s. Whilst this isn't an issue in itself finding the parts was.
If the main board is a v3 then the VR circuit is built in and its a case of adding one VB921.
As for MS running with a distributor setup, it works but you don't have any spark control.
