Ok tried to fire it up today and it starts but only on 1 cylinder. Specificity number one and it’s the only pipe warm. I’m not sure how to diagnose the issue. Clogged injectors maybe after sitting for 3 years?

Bad gas, varnished up plugs.?
Unless you had it full of ethanol free gasoline its been sucking water out of the air for 3 years.
Sitting is bad for stuff, even EFI. Probably not the EFI tho.

Addendum to Newtons first law:
zero vehicles on jackstands, square gets a fresh 090 and 1911, cabby gets a blower.
EZ3.6 Vanagon after that.(mounted, needs everything finished) then Creamsicle.

We in California we have ethanol in our fuel so maybe the others are gummed up? I’m batch fire so if cylinder 1 was firing, 3 should’ve been firing as well

Its more likely fouled plugs, the ethanol and water in the fuel turns old gas into varnish.
Instafoul
. Not saying it isnt clogged injectors but it would have to be really bad to do that, fouled plugs much more likely.
Clean/flush the bad gas, maybe pop out the injectors and run some wd40 through fuel loop?
Test mode works great, you can make a nice injector test rig and run it with your MS....
You may be able do it on the car, depending on if you have hose barb fed injectors or rail clamp-downs.

There is no bad fuel in the system. This motor was in the car that rolled on the freeway a couple years ago. Ah, different scenario.. Test mode still useful.
Mechanical & electrical things (esp. combinations of both) don't like sitting for long periods...
This is true of old cars or semiconductor manufacturing equipment sitting in a tightly temperture and humidity controlled room... even sitting idle for a few hours. changes things.
I have had ...issues with a big field vole that likes my shop.(looks like a giant mouse. Is not, exactly)
He has an attitude, but is apparently fearless. We first met when I checked on my 914 and discoverd he was living in the trunk, unlike mice they apparently don't pee and dump in their houses. i asked him or her to leave, he sort of shrugged and shuffled out.did so.through his usual path, the hole for the roof clamp plastic cup that was out of place... no damage to car, even though he had built a nice apartment in there, didn't even nibble wire insulation)
But I seriously digress...
Swap in fresh plugs, then Adjust your valves, then...compression/leakdown test (HF actually sells a decent leakdown tester)
also check you coils are all still banging, all the usual stuff. I assume the fuel pressure is OK.
Check you can rattle the injectors, (pull plugs, hydrolock bad) then try it with some Berrymans b12 chemtool in the tank unless you are in California, they only have the fake stuff, no MEK, not even sure it has acetone in that version.
(B12 is basically acetone, dry isipropyl alcohol and MEK, might have a detergent in it too)
Do not get it on a cut... or paint you want to keep., or sniff...

I assume you went over the injector wiring with a fine toothed comb?

Does batch fire time the pulses?
Given the firing order is 1.4.3.2 if its a similar situation to wasted spark ignition, you’d want 1&3 and 2&4 as pairings.
I use sequential so not sure how it works for batch

Yes 1&4 are on inj bank 1 and 2&3 are on inj bank 2
I’m putting fresh plugs in this afternoon and my new injectors come today as well

Reading your comment and what I said below would this diagram be wrong? It shows 1 and 4 together on bank 1 and 2 and 3 together on bank 2. But if it’s firing 1-4-3-2 then I would think 1 and 3 together and 2 and 4 together

Did a quick google & opinions vary. Possibly doesn’t matter and I wouldn’t suggest for a second that Mario is wrong (far more likely to be me)

I agree that Mario is probably right. Just the other way makes sense in my brain to match the injectors with the coils

I think VW paired 1&4 and 2&3, or so the literature states with their l-jet stuff. I'm pretty sure that's why Mario has gone that way. I've always done 1&3 and 2&4, just like with my coils.
