OK, I´m putting a 200mm 109teeth flywheel (from a bus)onto an engine, which originally had a 12V (128 teeth) flywheel. I don´t want to tear the engine apart, so I want to ask a question if I´m going into problems with this combo-crank and the flywheel aren´t balanced together. This engine will never see 5000 per minute.

Well before you pull the old flywheel, check the end play of the crank and write it down. Then change the flywheel and recheck the endplay. What you really want is the same amount of end play. I wouldn't worry too much about the balance since you don'y know how close it was before you started. Its one of those pray you get it on the first try kind of things ( from the Muir book). Most flywheels are semi close anyway, and from the sound of things you're trying to do this on the cheap. I hope this helps,

Oh yeah, I forgot that since you're going to have the flywheel off anyway, that you should replace the seal while you're there as cheap insurance. It'll save you from having to pull it back apart at a later date to replace it when it starts leaking.
